Help: OBDII port not responding

Hello PZ. First thing first i would like to let you guys know that I have done my search through threads about this problem and I have not found a solution.

I have a 5th Gen base Prelude 5 spd. Went to get my emissions checked (CA residing) and the worker said my car is not responding to their computer. The guy suggested that I check my fuses.
I have checked all my fuses and they looked healthy. I hook up my CEL reader to see if I get a response but its still a no go.

Any suggestions, solutions? They would be greatly appreciated. Thanks

No mods, all stock.
Im positive it is OBDII.

So i had my mechanic look at my ecu. The current ecu i got is an automatic ecu, (my 5th gen is a 5sp swap). He tells me that in order for my OBDII to respond i will need an ecu that was meant for a 5 speed.
Is this true? I would like to confirm the forum Gods as I'm pretty sure you guys know more about Ludes than he does.
Please get back to me, as I do not want to make the wrong move.
