ecu problems

Hey everyone ok heres the problem i did a swap from auto to 5 speed. ok well im still runnin the auto ecu and i have the check engine light on and sometimes when im at a light and i go the car sputters and then it goes. is this problem beein caused by the ecu and if i get a 5 speed ecu would that fix my problem?? any help guys

just go to any parts store and ask for the check engine light code and just call the honda dealer. and im pretty sure u have to use manual ecu.
