Will a 98 fusebox to body body harness work in a 99?

Hi everyone, so a little background, I've got a 99 5-speed that had an electrical short and the harness that went from the underhood fusebox into the car had a few of the heavy gage power wires melt and fuse together with other wires in the harness. When this happened most of the accessories stopped functioning (gauges, radio, exterior lights, ac, etc...) but the motor still cranked on and ran fine. This happened after pulling into the garage after work I noticed my radio went off and suddenly everything else followed and I saw smoke coming from under the dash. I disconnected the battery and started looking into it and discovered the melted harness. Now the ecu harness and rear body harnesses are fine. I found a deal on Craig's list for a new harness and picked it up. I yanked out the melted harness and started to put the new one in, I noticed there were 2 harness plugs that didn't match but just about everything else does. I called the guy I got the harness from and he said the car it came from was a 98 not a 99 like he had thought. Now when I put the key in all the accessories work, fuel pump primes, but the car cranks but won't start. It started fine before even with the melted harness. Could those couple of mismatched plugs be the issue? Could I possibly just splice the plugs I need from the old harness into the new one? Or is this harness just not going to work correctly? Just about every plug matches up and every thing has power now. Just two plugs on the passenger side of the harness.
