Icon5 Rough Idle, CEL, Cylinder 1 misfire problems

So about a month ago my 98 prelude's CEL started blinking while I was in pretty thick traffic. Took it in to autozone and it was code P0301, cylinder 1 misfire. I then replaced plugs, wires and ran some Lucas fuel injector cleaner in my gas tank. Still the same. However, this whole time, it only misfires at idle, not once has it misfired while I was actually driving. Another thing, when the car first starts up in the morning with a cold engine, it runs perfectly smooth. After the car has heated up, that's when the misfire at idle happens. Had the code cleared but then it kept coming back on so I took it into my mechanic. My coil is fine, timing belt fine, EGR clearances are correct and he changed the plugs again for good measure. He had it for 2 weeks and could not figure it out, kept throwing the same code. He also had switched around my fuel injectors and that did not change the cylinder that it was misfiring in, so fuel injectors are not the problem. I then took it to a Honda specialist and he had trouble as well but managed to clean out the EGR system and it stopped throwing the code. I just got it back today and the CEL isn't coming on, but the car still runs very lean. Also, after accelerating and driving like normal, once I pop my clutch in, the RPMs drop way down almost to nothing and then comes back up to about 500 RPMs. It doesn't happen every time I go to idle but has happened several times today. Call me ignorant, but it also doesn't seem like its struggling too much to keep running, the RPMs just drop very low.
Any suggestions?

p.s. I am no expert on cars and terminology, I am learning more and more though.

Sounds like my car when I found out I had bent valves. Ran fine at startup, then like crap as it warmed up and finally died.

I had the same problem , it was a intake manifold gasket leak, replaced it with golden eagle thermal gasket, and it fix the problem

Had you already replaced all of those other parts though (plugs, wires, distributor rotor/cap etc...)?

Have you checked your compression since all the work has been done, and can have a leak down test done to all cylinders to see if a valve is bent. Check timing, maybe a tooth off.
