EGR Code after Engine Swap!

I just had an engine swap on my 99 'lude. Drove the car about 200miles and suddenly it is throwing a CEL code 80 EGR: Exhaust Gas Recirculation - P0401 (insufficient flow). Took it back to the shop that did the swap and they claim there is no way this is related to the swap, and would need to do some serious work to figure out what exactly is causing this.

I also notice when driving on the highway my car runs a little 'rough'. Almost like someone is gently pulling the E-break and then releasing in a rhythmic fashion. This only occurs occasionally.

I guess my question is just what are the odds they are not responsible for this? It seems quite a coincidence that this happens 200miles after an engine swap.

if you get the p28 ecu then you can delete your egr. plus maybe later down the road look into getting your car tuned. but before you start to diagnose why your car is feeling sluggish, first and foremost get all your CEL's checked and fixed.

I agree, but I am just wondering if this repair place could have caused this while doing an engine swap, and are just screwing me out of fixing it. Just seems like a very unfortunate coincidence that this happens 200 miles after the swap.

The code you have means the EGR runners in the intake manifold are clogged with carbon. This usually occurs after ~ 100,000mi. Do a search for a DIY for cleaning them out. I see there's one on PP.com.
