Icon5 P0325, P0300, P1399 HELP!

Ok so a little history first. 2001 Base getting ready to turn 200K. I posted a few months ago after the CEL came on and it started missfiring in every cylinder and throwing all of the missfire codes (P0301-P0304, P0300, and P1399). I bought a new timing belt and the day before i put it on the problem stopped. I went ahead and replaced the timing belt anyway. Prior to the timing belt i had Replaced the coil, plug wires, plugs, cap, and rotor all with the best parts. The problem went away for about a month or two and is now back again and throwing the P0325 (knock sensor code) this time and all of the same missfire codes ( P0301-P0304, P0300, and P1399). Just like before the CEL is flashing on and off while i am driving at random times throughout the drive and the car soulds awfull (Sounds like a typical horrible missfiring engine)

Things I havent done that other posts suggest:
1. Valve adjustment
2. Fuel Filter
3. Knock Sensor

I need to know where to start. I dont know if a bad knock sensor can cause a multiple random missfire or what. I also dont understand why the problem would go away and then randomly come back. I looked up countless posts and all i could fine was people who had the knock sensor problem. None of the posts had the missfiring codes as well and i could find no fixes. Most of the posts suggested changing the knock sensor but i dont understand how that could be the problem if that code wasnt thrown the first time. Also, if the valves needed to be adjusted the engine wouldnt have stopped missing and ran perfectly fine for two months and then started back missfiring right? Someone please helpme this is my DD and my baby and i need her running right asap.

Knock sensor, from my understanding, just retards the timing if spark knock occurs. Doesn't cause misfires or black smoke. That sounds like egr or bad exhaust.
