Manual Transmission whirring noise

My 01 5spd at 133k miles has been making whirring noise while the engine is running and the clutch engaged or when the vehicle is driving regardless of clutch engagement, it's been making the noise for several months now. This noise seemed to follow the speed of the engine rather than the drive wheels. I tore out the transmission to attempt to change the old throwout bearing and clutch as I had suspected them to be the culprits but I am now thinking that the throwout bearing was not causing the noise. The old bearing seems in good order and the entire clutch/ flywheel assembly looks new. ( I have only owned the car since march). The transmission housing appears to have been resealed recently, and several brackets and misc. bolts were missing. Is it more likely that the input shaft bearing inside the transmission is worn rather than the throwout bearing? Shifting gears was always rough into third and reverse making me think that the transmission is in poor shape entirely and needs rebuilt. Is it possible that the throwout bearing is bad and I just cant notie this "by hand" or should I rebuild the transmission?

I would've said the thrust bearing, but if it is happennign regardless of clutch engagement them I'm stumped. Can anybody be more use than me?
