Need electrical help asap! 6 long beeps at key on??

soo last time i drove my car, i blew the diff and swapped out the tran the same day. i was in a rush and didnt notice i had pinched the vvs clip inbetween the trans housing and the block. then i started the car i turned to key on and theres 6 long beeps. all the electrical started giving out while driving, radio turned off, tach started bouncing around, and the headlights flickered until the car shut down after about 30 miles. the next day i confirmed the battery was dead and the alternator was fried out of no where. i pulled the trans to put my rebuilt trans back on and realized i pinched the vss plug and all 3 wires were grounded to the trans. im assuming that played a major role cause i had no electrical problems before this and the alternator was pretty new. After 6 months and alot of new parts including a charged battery and a new alternator, i go to start my car for the first time and i get the 6 long beeps again at key on. what do they mean? is it some kind of warning, did i fry my p28 with my hondata s300, or is it a stupid fuse somewhere. i skimmed the fuses and everything looked good and everything seems to work electrical wise. These beeps just intimidate me cause i dont want to drive and break down again.
