Icon5 engine swap or rebuild?

Hey, i have a 99 base prelude 5 speed. engines knocking very badly, the car is at the mechanic, weve been going over what options i have. I personally wanted a swap because the engine was somehwat oil deprived since the knocking and the knocking is very severe. with a swap i think ill have peace of mind, and i can replace timing belt ect while its out.

the shop suggested a rebuild, the cost is 3500 with labor and the head being cleaned along with a year long warantee.

Id like to get rid of the engine that was knocking but does anyone have any ideas on what might be a smarter, or more reliable option.
