car is running about 90% correct (involved thread)

okay so if any of you are following me through my strange journey of my prelude issues, you'll understand the annoying procedures i've been going through to get this damn thing running the way it should. it is 10000% better than the day i bought it, but it is still not right. (jdm dohc f22b)
Things done so far:
New fuel pump, new injectors, new fuel filter, p39 ecu, usdm distributor swap, egr delete, new plugs, wires etc.

At first the car ran like garbage. I have been (and still am of course) pulling cel 12 for the egr system. My car would idle terribly, bog and stall on occasion etc. I disconnected the wire for the egr valve. No change. I swapped the egr valve and solenoid for known good ones. No change, Still pulled code, still ran like garbage. One day i decided to check to see if there was a possible vacuum leak to the egr, so i removed the vacuum line from the top of the egr while the car was idling. INSTANT difference. The car ran smooth and wonderful. This is what led me to delete it all together. For some odd reason the car just does not like egr valves. I've read about a way to get rid of the cel and have come up with nothing good, also considering that the car still pulled an egr code with a known good egr valve so that leads me to believe the wiring was messed up or something. And in case youre wondering i've reset the ecu numerous times and the code kept appearing.
Okay. Now for the problems. Like I said its running about 90% now as opposed to about 40% when i bought the car.

When i hit bumps it misfires/jerks (if its in gear) When someone slams the door shut while its idling it will bog down quickly and come back up to normal rpm (bad connection somewhere?) plug wires are not loose.

I hear a strange deep creaking sound on occasion when i push in the clutch but i am led to believe it is not clutch related, i will explain this later. It sounds more like a bad motor mount, like when the engine moves it creaks. could possibly not even be an issue.

My throttle sticks slightly, after pushing the gas if I want to stop and not idle at 2000 to 2500 rpm i have to put my foot behind the gas and pull it back toward me. If i do this while the car is in gear going down a hill or just slowing down it will make the deep creaking sound as well leading me to believe that the sound is not clutch related.

When i get to about a quarter tank or less of gas (this is the hardest to explain) if i bring the car from a low rpm, say im coming down a hill, i push the clutch in, brake, do my usual put my foot behind the gas routine to drop the rpm to normal idle speed, turn, release the clutch into the turn, accelerate to get to speed, hit about 2000 to 2500 rpm, and the car ONLY IF IT IS LOW ON GAS will get to the rpm, make a popping sound, lose power (almost like fuel cut) but maintain the rpm, and will not have engine response until i release the gas and push it again.

If i drive somewhere, get the car to normal operating temperature, shut it off, turn it back on, (this doesn't happen every time, probably 2 or 3 times out of 10 but only if the car has been shut off and started again) it will run like it almost has a vacuum leak and/or bad injectors (which are brand new) and will pop and chug and be sluggish and run like garbage until i rev a bit a few times until it acts normal again, then will be completely fine from there on out.

Has anybody had and similar issues to these? if so, i would love to know possible solutions. I've been troubleshooting like hell. Thanks guys

haven't had anything like this happen to me, but have you changed your fuel filter? ran some fuel system cleaner through your system? just b/c your injectors are brand new doesn't mean that the rest of your fuel system is. as for your weird gas pedal trick, have you tried adjusting the idle at the TB? when you took off the vacuum lines, did you plug them? leave them? re-route them?

removed vacuum lines have been plugged. fuel filter is brand new. i've adjusted the idle but there is play in the throttle somehow at the throttle body. its not the cable its the actual throttle. i can push it about a quarter inch the opposite way of where its supposed to go. i've tried loosening it and pushing it all the way "closed" and tightening but there is still play. thats honestly the least of my issues

id start with removing your cel code for the egr. to get rid of it, run a chipped ecu with something like crome or hondata and disable your egr. no more code for it then.

im considering it. im just getting irritated because i always have the strangest problems with my preludes but i love them too much to give up. the strangest thing and my biggest concern at the moment is the misfire when i hit bumps or slam the door. vibration causes a misfire. weird stuff.
